I'm used to lots of texture files and mesh files, like we had in
Morrowind. You simply dragged them across, and you clicked "replace
all"... and they did.

I found out that textures that are modified *after* the date of the
bsa file, overwrite the earlier file anyway, because they're loaded in
date order. So you don't need to worry about overwriting the bsa file
yourself.
I thought I'd better mention that, because as no-one answered,
obviously no-one in this group knew that.
